Established in 1946 by the Thong Kheng Charitable Institution, Thong Kheng School was located at Kallang Road.

In 1954, the school moved to a new site at Lorong 29 in Geylang to cater to an increasing number of students.

In 1981, Thong Kheng School closed. Since the closure of the school, Thong Kheng Charitable Institution has been using the former school building.
